The spell has a variable XP cost, how does one account for something like that?

Add the XP cost (1 xp 5 GP) to the cost or see if you can pay the XP when using the scroll (good if you are just scribing it).

Use max XP cost, or cap it at a certain amount of XP as per Wish.

Would it only effect things of the HP at which it is capped? For example, if you capped it at 2000 xp cost, could it only work on things of 4 HD or less?

I'm not certain, but I think if you are scribing it, you can choose the cap. I believe you can choose caster level when creating a scroll; it's bought/found ones that assume the lowest possible caster level to create.

The creator of the scroll decides how much XP cost to pay. Increase the cost of the scroll by 5 gp per xp invested for that purpose. The scroll can then only be used on creatures for which that amount of xp would be sufficient.

My idea is to make a Scroll of Monstrous Thrall, and use Metamagic Spell Completion to Chain it.

Just use Mindrape then. Or Programmed Amnesia even.

And you can get chain spell from a rod.
