Am I right in assuming that a 6th level Ranger (or 3rd Druid) with a Wolf pet would actually have a Large pet since at 4 HD it increases to Large size also then adding +8 Str, +4 Con (along with the minuses) as well as increasing the damage die?

sadly you are wrong extra hd affored by the animal ompaion class feature only grant saves and feats and such, no size improvements

you could sac a couple levels of his progression and get a better wolf like as if you got another advanced companion, if your DM will let you

thats why i liked the 3.0 system better for pets

Think of it as your pet going up in levels. The fighter doesn't become an ogre when he hits 4 HD, and the wolf doesn't become Large when he does, either.
