Didn't he say here (http://www.giantitp.com/comics/oots0388.html) and here (http://www.giantitp.com/comics/oots0471.html)(Okay, there he just said he lost his loot but it still a bonus to my point) that he lost all his equipment when he got imprisond? So how is it possible that he still has the Banjo doll? Sorry, I meant the Banjo god. God. Please don't smite me.

Because it was likely with Nale, in Elan's clothes/sash. Here (http://www.giantitp.com/comics/oots0402.html) he's shown retrieving it.

Well, given that it's
1. a cloth hand puppet that can fit in a pocket
2. Nale would have no reason to empty Elan's pockets
3. especially of an item that the real Elan would never part with
4. and we see that Elan has been seperated from Banjo for those three days in the strip I linked,

It's pretty obvious that it was with Nale the whole time. Also, Elan couldn't have been hiding it somewhere if he was separated from it.

He's separated from his lute because he left it in the alley when Thog ambushed him from behind and knocked him out, not because Nale took it. It even says so in the second strip you linked. Nale would have taken the rest of Elan's equipment with him to maximize the chances of the ruse's success.

The equipment Elan is referring to in the other strip, #338, is the equipment that he had on him when he and Thog were arrested--that is, Nale's clothing and longsword. While not Elan's own stuff, presumably it would have been better to retrieve it at that moment than to wander around town unarmed and in prison stripes.
