Are these feats worth it or does rendering yourself and your companion invalid targets for the many animal targeting buffs negate their value?

Two buffs I could find right away that seem good are Animal Growth and Nature's Favor from the Spell Compendium (swift action buff, Yay!)

You can't be targeted by animal-buffs anyways. The only one I'd take, however, is Exalted Companion. Your bear now has Int 3. And Good-alignment. And bonus feats. Hello, Vow of Poverty.

Celestial Familiar is also good - Coure Eladrins can give Imps and Quasits a run for their money. Always-on MCaE is a very powerful buff.

Size and Type
Templates often change a creature’s type, and may change the creature’s size.

If a template changes the base creature’s type, the creature also acquires the augmented subtype unless the template description indicates otherwise. The augmented subtype is always paired with the creature’s original type. Unless a template indicates otherwise, the new creature has the traits of the new type but the features of the original type.

Your animal companion doesn't lose access to the animal-only buffs for becoming a magical beast, since it keeps the Augmented Animal subtype.

This probably applies to classes and prestige classes that change your type at some point as well (Incarnate, Monk, Green Spice Addict, Renegade Mastermaker, etc).

You can while wild shaped.

The creature retains the type and subtype of its original form.

This means that you can't be affected by spells that only effect animals when wildshaped into one.
