Can you apply sneak attack damage to a ray fired at an flat-footed enemy? If so, what happens if you fire a scorching ray spell (which consists of several rays) - do you get sneak attack damage on each ray if they are all fired at a single target?

Yes, you can apply SA damage to rays.
No, Scorching Ray is considered a volley attack.

The advantage of this is that it is a touch attack. Also the extra sneak attack damage becomes fire damage in this case, which is useful against some foes. Ditto for other energy types, except ability damage/drain only becomes negative energy HP damage. A wand of acid splash (a level 0 spell) is another way to do this.
