Well, if you like Japanese shamisen with modern influences, you could try...

KODO, by the Yoshida Brothers (http://www.youtube.com/watch?v=Ron17xFNBf0&feature=related&fmt=18)

Uknown shamisen piece by unknown artists (http://www.youtube.com/watch?v=w5rs7pfZuPs&fmt=18)

Not too well-versed in Japanese music, and most of it is metal of the more obscure variety (Metalucifer, Sabbat (not to be confused with the British band), Boris), but, given they're like one of the greatest bands in the history of Japan and apparently everyone who lives or lived there knows all about them:

This topic (http://www.youtube.com/watch?v=yUhwNWzdIAc) needs (http://www.youtube.com/watch?v=Wq3nr-njPow&feature=related) more (http://www.youtube.com/watch?v=JoSOteq6Vsw&feature=related) X-Japan (http://www.youtube.com/watch?v=yx_06NHall8&feature=related).

Though their music does not, to my knowledge, have a lot of actual traditional Japanese influences.

Um, I like Mosaic.wav.

Also Iosys, but that's for a different reason.

Fripside is also good, but I think you have that.

Only two songs. Anything from them that's good?

Any of Utada Hikaru's Japanese albums (First Love, Distance, Deep River or Heart Station). I'm still on the fence about whether I like her English language stuff.

If you like R&B styled music, Crystal Kay and Yuki Koyanagi are good.

Ayaka has some good standard j-pop (then again I'm biased as she did the ending for Crisis Core).

Kokia does a huge range of stuff, but mostly concentrates on vocal and some traditional Japanese-style music.

I see you've got some High & Mighty Colour in there - have you listened to any Luna Sea?

I'm not familiar with most of those bands you've listed, but Hamasaki Ayumi does some decent dance/trance stuff.

I realise anime music may not be your thing, but I have to recommend a good number of the songs from the series Macross Frontier.

I don't listen to any Japanese music, but I assume that the singer of the song that goes with this breathtaking WoW machinima (http://vimeo.com/5241163) is Japanese. The song is "Hide and Seek" by someone called Namie Amuro.

A couple of light j-pop suggestions without being a lot of squeaking helium:

Hitomi - Japanese Girl
DJ Ozma - Bounce

I suggest JAM Project, all of it.

Personally, I'd start with Skill, or Full Fire Wars.

Then any of the fan songs by Christina Vee.

Yes, I know this be anime music, hate on me not.

I personally find Namie Amuro (http://en.wikipedia.org/wiki/Namie_amuro)'s songs of variable quality. Some are good, catchy pieces of pop, some are not so good.

That said, I haven't heard any of her new stuff, which is more R&B themed apparently.

For a rather diverse mix of pop, catchy, quiet, and just odd; you could try the soundtrack to Katamari Damacy. Be careful though, the game is addictive and the songs do get stuck in your head.

I don't really listen to Japanese music much, but I love the pillows. The soundtrack to FLCL was mostly their music, but they have some great albums all over the board. I like Happy Bivouac, Kool Spice, Little Busters, and Runner's High. Not sure if they really mesh with what's been listed so far, but I hope you'll like them none the less.

(If they actually were listed before, I apologize. I looked through your list, but it's easy to miss things in a wall of text.)

Seconding JAM Project and the Pillows. I also enjoy Nana Mizuki's songs, though I haven't heard many of them beyond what she made for Nanoha and Endless Frontier.

From people not mentioned yet:

Kurikinton Fox! He did covers (Cruel Angel's Thesis, Lost My Music, etc), but also original work, for example this (http://www.youtube.com/watch?v=qpzv-XJ_RDM). His website is shut down though... I wonder did he go pro and leave this identity behind, or did he quit music altogether. I hope for the former.

The original Cruel Angel's Thesis (Neon Genesis Evangelion theme) by Yoko Takahashi is awesome. I also like The World (Death Note original theme).

Yeah, most of my exposure to Japanese music comes from anime.

The World is there. There are of course anime songs that I had but are not there anymore. Among them include Cruel Angel's Thesis, Alumina, What's Up People, Zetsobou Billy, Kawaita Sakebi, Kaisei Joshou Hallelujah, Kizuna, and that's all I can come up with for now.
