Do class levels count for templates with a column of abilities based off HD?

Yes. They do.

See if the entry states HD or racial HD.

If just HD, then class lvs would be counted as well (such as determining what SLAs a half-celestial PC gets).

Class lvs won't count towards the later (for instance, the half-dragon's breath weapon DC is based off racial HD).
