I've been using this program:
http://www.andargor.com/
D&D 3.5 - Mixed-CR EL/XP Calculator

I have tried to calculate the difficulty and XP for this encounter:
Three 4th-level PC's
Plus few henchmen possibly, most likely 2 1st-level warriors, 1 3rd-level expert and maybe 1 2nd-level warrior (henchmen gain no XP)
vs.
12 1st-level warriors
4 dogs
2 2nd-level fighters

Andargors calculator says ECL 8,87 but other programs say different numbers, like this:
http://www.enworld.org/cc/fiend_factory/elc/encounter_calculator.htm

Previously I think I have given wrong XP for large and mixed encounters like this. Now I'd like to make absolute sure that I always give the right XP and get the right CR everytime. Can anyone help please?

The CR-system is not an exact science, and by extension, neither is the XP gained from it.

So is there any way by RAW to calculate XP for the encounter I just gave?

I just use the Encounter Level table in the DMG. The section containing that tables even has guidelines for ad hoc adjustments.

I use this one (http://www.penpaperpixel.org/tools/d20encountercalculator.htm).

I don't know if it's accurate but the numbers usually make sense.

Ditto here.
