Does a Spell Focus feat apply only to spells granted by classes, or to spell-like abilities as well?

I would say "no." More specifically, spell-like abilities are like spells, but they are not spells. Therefore, spell focus doesn't apply.

However, when you stop to think about abilities with multiple uses, like...say...the factotum's arcane dilettante ability...

I don't see why it wouldn't apply it to them. "They function just like the spell of that name." Well, the spell of that name would get a boost; so should the SLA.
