Also, if a class allows you to stack levels in it with other casting classes to determine your CL, not spells per day, does that only work on one side of the gestalt?

By RAW there are no 'sides' to gestalt. At each level, you are effectively taking a single custom class that blends the elements of two standard classes. You only have a single BAB, a single list of skill ranks, a single set of save bonuses, a single set of feats, and so forth.

It would depend on the particular phrasing. If it's a class ability, then it'd likely stack. Do you have a specific example in mind?
