You get the rods for the extras. They are however usually +1 clubs or maces.

Will using them (not as weapons) force an atonement?

And can one get the rods(cheaper even perhaps) with no weaponability?

I would rule if you use a rod for its effects and not as a weapon then you do not need to atone
