I'm wondering if there are any 3.x prestige classes that can be entered at level 3 that progress spellcasting.

Church Inquisitor can be entered by a Favored Soul at 3rd level. Or actually, after third level.

Barring early-entry shenanigans, just the above two.

Yes. Do note though, that it's AFTER lvl 3 for both of them. Actually taking Base2/PrC is impossible.

Actually, Master Specialist can be entered at level three with Precocious Apprentice.

Hmm... I misremembered the Skill req. Thought it was 6, but rechecking, it was just 5.

Also, Commoners can enter Survivor after level 1, as far as I recall, and I'm not even getting into entering PrCs with template-granted abilities, so... I'm afraid that there are quite a few ways to get into a PrC by third level.

Church Inquisitor can be entered by a Favored Soul at 3rd level. Or actually, after third level.Nope. Church Inquisitor requires 4 ranks in Know: Religion, which isn't a class skill for FS. Clerics on the other hand can enter.

You can cheese your way into Walker of the Wastes after one level in cleric, or qualify normally after three levels in cleric or archivist.

Oh, right. Religion as a class skill was just a (reasonable?) house-rule I made for one of my players.

So.... Dry Lich at lvl 14? Very powerful, that.

The Paragon classes from UA can be entered as early as 1st level...some of them, while not technically prestige classes, do advance spellcasting.

Level 13, actually, cleric 3/WotW10.

Or 11, with enough cheese.

With the right domains, you can enter Walker in the Waste (SS) at 4th level. Becoming a Dry Lich at 13th level, priceless

Stoneblessed can be accessed immediately after 3rd level, but doesn't advance casting.

Anima Mage can be entered at 2. Requires at least 1 flaw. (I'm using 2 to avoid Sanctum)

Human Wizard1 with Bind Vestige, Improved Binding, Metamagic School Focus*, Heighten Spell

*Midnight Metamagic also works.

An Azurin Cleric1/Incarnate1 or Cleric1/Totemist1 can enter Sapphire Hierarch with the following feats: Shape Soulmeld, Midnight Metamagic, Heighten Spell

In the case of Totemist, it is worth delaying until you get the Totem Chakra.

Can't Master of Shrouds be entered after 3 levels? Assuming you do something like Cleric2/Archivist1/MoSX, given the required save prereqs.

Thief of Life from Faiths of Eberron can be entered in at 2nd level using Generic Expert from UA or 3rd level using more normal means such as Rogue 1/ Spellthief 1 with some way of getting Religion and Heal as class skills.

Survivor from Savage Species can be entered at level 2 if you spend your first level as Commoner.

Sadly though neither of these progress spellcasting.

You can pick up all Knowledges as class skills with the Education feat (Eberron Campaign Setting).

They do if they are allowed to use the Knowledge Specialty (http://www.wizards.com/default.asp?x=dnd/cwc/20070227x) ACF.

Unless your DM uses partial saves or caps combined saves to the maximum that a straight Monk/Outsider of your current HD can acquire, Cancer Mage can be entered after Character Level 3. Ironically, for a class with "Mage" in the name, it does absolutely squat for spellcasting...

How can this be achieved?

There are various ways to get a 1st level spell to count as a 2nd level spell. Most are of debatable legality, but the Illumian method is bulletproof (if still cheesy) last I heard.

Lots of them, depending on how much cheese you're willing to use. (http://brilliantgameologists.com/boards/index.php?PHPSESSID=cdrq9s4hj5iutss6r4fn1t3003&topic=7061.0)
