Are there any tools, like say reference guides, that give a circumstance bonus to a knowledge skill check; like how masterwork thieves tools give a +2 to related skills, is there a knowledge skill equivalent of this?

The collector of stories skill trick might be relevant for you, depending on what you need knowledge for. Otherwise a common house rule is that a book does the job, though I don't know of any basis for this in RAW, other than the general 'masterwork item of relevance grants +2 circumstance'

Ah, that's what I was looking for, just make it masterwork (masterwritten?) book of the relevant knowledge skill.

I wonder if you could argue a DM into letting you use say a masterwork blacksmiths hammer for a skill check bonus when you use a fabricate spell.

Whether a DM would allow them is a separate matter, though I've played with at least one DM who allows MW items in general.

I seem to recall that in Stronghold Builder's Guidebook (3rd Edition material) there are rules for "book lots" that give increasing bonuses depending on the comprehensiveness of the lot.
If I remember correctly, a normal lot gives a +2 on a check regarding a single topic (ie. Nature); a fancy book lot gives a +4; and a comprehensive book lot gives a +6 (although such a lot is very, very bulky, requiring basically two rooms to be hosted).
Normal books come also in "general purpose" topics, giving a +1 n all Knowledge skill checks.

"The Tome of Worldly Memory" from MIC p190 basicly acts as the Junior Woodchucks Guidebook, giving you a +5 circumstance bonus on a knowledge check three times a day
