Assuming a 10th level Alchemist with 20 INT, a tumor familiar, Skill Focus (Craft Alchemy), Master Alchemist, and Prodigy, is this skill check modifier correct? Is there anything that can crank it higher than that in PF that I'm missing?

+10 skill ranks
+3 class skill bonus
+2 masterwork tools
+5 INT
+6 skill focus
+4 prodigy
+2 master alchemist
+2 familiar aiding other
+10 class bonus

+44 total modifier

If the 20 INT is base, you can use an extract of Fox's Cunning for another 2 points on the check. The Contagen discoveries can raise INT further and thus skills too. Thats all that jumps to mind immediately.

the crafter's fortune spell also grants a +5 luck bonus to a craft check and it's on the alchemist's 1st level list.

Synergies...everyone seems to forget them, and they still exist in PF.

I thought PF got rid of synergy bonuses.

it got rid of SOME, and stuck in that synergies don't stack. So you're looking at +2 total, although I'm not sure what gives it to craft.

What are you crafting that needs a skill check of 54 on average to pass?

Knowledge Arcana grants a +2 to any magical based craft in Pathfinder. Though it is correct that it doesn't stack with other synergies. It's still a +2.

Gnomes of a +2 racial bonus to a Craft of their choice, as well as have access to Brastlewark Businessman (http://www.d20pfsrd.com/traits/social-traits/brastlewark-businessman-gnome-social), which provides a +2 trait bonus to Craft(Alchemy)

Alternatively, Humans have Heart of the Fields, which gives a bonus to any one Craft equal to half their character level. You can still pick up Brastlewark Businessman via Adopted (http://www.d20pfsrd.com/traits/social-traits/adopted). Alternatively, Oenopian Alchemist (http://www.d20pfsrd.com/traits/regional-traits/oenopion-alchemist-regional-nex) gets a +1 trait bonus to Craft(Alchemy).
