OK, quick question. If a monk is possessed by a ghost (as magic jar) than do you keep the monk's wis to AC, or the ghost's or neither?

Neither, as per Magic Jar. The ghost's ability is racial, which it loses on (temporarily) "abandoning" its ghostly form; the monk's ability is a class feature of the body's original soul, which the ghost does not have access to.
