Does anyone know what book the Rokugan Ninja class comes from?

It's a third party publisher. If you google it in quotes, then you get the pdf (http://l5r.alderac.com/archive/rpg/rokugan_ninja.pdf) as the first result. Also, it's a cruddy class.

Jokes aside, see Person_Man's post. The class is generally considered Tier 5, but it's the only Full BAB base class with Sneak Attack that is commonly accepted by DMs.
A DM is more likely to accept a third party class than a first party variant?

I forgot about Sneak Attack Fighter, but there's a good number of DMs who view the entirety of UA as broken.
Granted, some parts of it are (Spell Points, Spell Recharge), but that's the weird thing.

I don't think it's fair to call a system "broken" when they flat out tell you it's designed to be a high-power variant. That's like complaining that gestalt is "broken" because you get two classes at once; kind of the point, working as intended.

It's a great one level dip. +2 will, 1d6 sneak attack, +1 BAB, and free Dodge.

I wouldn't call it cruddy. It is tier 5 (probably high tier 5, give the competition), but hey it is better than Sneak Attack Fighter.
It is a decent dip for getting requirements though.
