how does it work? would it be the same you lose one gestalt level or just half of it.

It isn't laid out anywhere in the rules. Some people split the total level adjustment equally between each side, some say it all goes into one side, others say the full amount goes on both sides.

It's entirely up to your DM, as there's nothing in the gestalt rules on how to handle it. The general consensus is that level adjustment takes up one class level, thus you can go [class] 1// LA +1 for as many levels as your total level adjustment. Some DMs may make you spend entire levels until you run out of level adjustment, going LA//LA before gaining any class levels, which cuts your total level adjustment in half but it still hurts your BAB, skill ranks, and spellcasting ability. Others just make each point of level adjustment take up an entire character level as normal, which hurts twice as much in gestalt, but if you can buy off your level adjustment (http://www.d20srd.org/srd/variant/races/reducingLevelAdjustments.htm) then it's actually not so bad.

Like most 'variant' ideas, Gestalt isn't fully fleshed out, and requires the DM to make decisions about how to balance it. Ideally, your DM will ignore the RAW given in that section and handle prestige classes differently, since its annoyingly stupid that Arcane Trickster and Enlightened Fist are banned but Ur-Priest and Planar Shepard are both ok.

So talk to the DM in question, and ideally, convince him to lay down fresh rulings on the entire thing.
