Two Characters and Worlds: One Campaign

I recently had the idea of running a .Hack type campaign where each player would have their MMO character (running with 3.5) and their IRL character (running d20 Modern).
How would you keep a balance between these two characters/worlds?
How would you allow the two to interact (MMO world and IRL world)?
