"Morale Modifier:
A morale bonus represents the effects of greater hope, courage, and determination (or hopelessness, cowardice, and despair in the case of a morale penalty). Multiple morale bonuses on the same character do not stack. Only the highest morale bonus applies. Non-intelligent creatures (creatures with an Intelligence of 0 or no Intelligence at all) cannot benefit from morale bonuses." - d20srd

How does a feeling of hope make a alchemist's fire do more damage?

The best way to look at it is "it's magic", otherwise you start asking how funny words and gestures rip holes in space time and the game falls apart

You throw the vial extra hard and the shards of glass lacerate the enemy a little more than usual. You throw the vial more accurately and the flames do more damage to the target's vitals. You throw the vial without doubt clouding your mind, and the result is a far better throw than if you were discouraged by the fact that you're using a terrible attack method.

Your sheer belief that yes, you can do this actually causes the world to respond appropriately, making your attack that little bit better.

Sort of like clerics of a cause, but on a lesser scale.
