I was working on a neutrally aligned barbarian character who wields 2 greatswords (1 Holy, the other Unholy), one in each hand.

Is there any drawback to wielding both weapons?

A second question, could both weapons be +1 Holy Unholy Greatswords, or is that impossible?

I don't think there is any mechanical drawback to wielding both weapons, aside from being very ineffective against Neutral creatures. You can't have a Holy Unholy sword, though:

Holy

A holy weapon is imbued with holy power. [...]

Moderate evocation [good]; CL 7th; Craft Magic Arms and Armor, holy smite, creator must be good; Price +2 bonus.

Unholy

An unholy weapon is imbued with unholy power. [...]

Moderate evocation [good]; CL 7th; Craft Magic Arms and Armor, unholy blight, creator must be evil; Price +2 bonus.

So unless you can find a way to be both Good and Evil at the same time, you can't add both effects to as weapon.

How exactly do you think you're dual wielding two handed weapons?

And what makes you think that having both holy and unholy at the same time is in the least bit useful, given that you will only ever get the benefit of one enchant or the other against a given creature, having both on one weapon, or on two weapons you plan to TWF with, is just throwing money away.

Cooperative crafting, or just add the enchantments at different times. Can't imagine it being cost effective, with a total enchantment of +5 and having +2 of that being useless at all times in the best of cases (+4 useless vs neutral).

This could be accomplished by having one creator add the holy ability and have another add the unholy ability.

Doesn't sound like he's looking for usefullness, just flavor.

You might be able to pull shenanigans with subtypes. The oft-referenced Succubus Paladin is LG with [Chaotic] and [Evil] subtypes, so s/he counts as all four for purposes of spells. A similarly alignment confused crafter might be able to pull it off.
