Seeing as how 3.0 material is almost interchangeable with 3.5, would it hurt anything to allow my players to take feats, spells, skills, classes, prestige classes, and so forth, that were not updated with 3.5 material?

Usually it's fine. There are cases of game breaking, but no more or worse cases than in straight 3.5. Just remind them of rule 1: D&D is a group activity, don't break it.

Sounds good, we have a rogue who wants this improved sneak attack from a third party book, and it turns d6s into d8s clear cut. and over all, I honestly don't have an issue with it. I know rogues are pretty decent, but he's got one hell of a quirky rogue, that seems to have a dagger and religion OCD.

d6->d8 Sneak attack is about equivalent to Craven. In the end, it's an average of +1 damage per die.

craven is pretty much better than that, and adding more damage to sneak attack is really quite unlikely to break anything.

Normal Sneak Attack 1d6 = 3.5 average. Ganined ever other level
Improved Sneak Attack 1d8 = 4.5 average. Gained every other level
Netting you an additional .5 damage per level

Compared to Craven for a +1 damage per level in exchange for a -2 to fear, I don't see the problem.
