Water Orc is one of the best races around, and it's just as good underwater.

Monsters of Faerûn has the shalarin, which are fully aquatic humanoids with webbed digits and a fanlike dorsal fin. Apart from this, there's not much to distinguish them, and while the text gives some basic information about their culture and outlook, there's nothing about using them as PCs.

Also, Monsters of Faerûn is 3.0; the shalarin were slightly tweaked for the 3.5 update, gaining darkvision and not much else. They seem a little bland, but they're a decent "native" aquatic race (as opposed to an aquatic version of a standard terrestrial race) and if you give them a bonus aquatic feat or something, they could be a stand-in for humans in an aquatic campaign.

Races of Destiny has Sea Kin, which are basically humans without the bonus feat (though they retain the extra skill points); plus a swim speed, low-light vision, +2 on Escape Artist, the ability to hold their breath longer than most land races, and weapon familiarity to treat tridents and nets as simple weapons.

They have to submerge their bodies in water at least once a week or else make a Con check to avoid losing 1 point of Con a day; and they have a limited selection of bonus languages, as well as a particular favored class (Druid).

You can also slap the Amphibious template (Stormwrack p. 136) on any humanoid or monstrous humanoid. They lose 2 points of Dex, but they can breathe air or water equally well.
