I'm looking for prestige classes or base classes that can be turned into a nice BBEG for my game.

Here are some qualifications.

I'd like to have it deal with undead
I'd like it to be arcane based
I'd like it to have abilities based on changing (surgery) undead for "modifications"
It's not a combat class so much as a minion master that can upgrade the troops.

Most of the necromancer stuff I can find is either combat based or divine.

Anyone have any ideas?

The Dread Necromancer base class in Heroes of Horror.
The Corpsecrafter line of feats in Libris Mortis.
The variant Skeletons and Zombies in the back of Libris Mortis.

The corpsecrafter feats were just what I was after. Thanks!

The Pale Master is a thematic fit (from Libris Mortis)

You might also consider some of the Undead grafts (Fiend Folio) as fitting into the theme and storyline. Taken to an extreme, the Fleshcrafter (Lords of Madness) rethemed to undead would work in well, possibly as a cohort/companion/assistant to the BBEG.

Might want to have a look in Libris Mortis.

Stiched Flesh Familiar is a nice feat (Plus I like the idea of having an undead Familiar for my necromancers)

Also I do believe the Half-Golem template could be cool, he/she stiched on a few new "Improved" body parts to themself
