What would 3 good feats be for a Fleshraker animal companion?

I'm surprised Multiattack isn't a bigger candidate. Improved Multiattack also, but to a lesser extent.

I have a high enough druid level for my Fleshraker to have multiattack, and it already has Improved Natural Attack (Claw).

To echo what has already been suggested, and to put heavy empasis on the point: MULTIATTACK. It's effectively a +3 to hit with every attack.

Improved unarmed Strike: Gives your little dino an extra attack (or rather a full iterative of unaramed strikes at 1d4 +str), which with Multiattack is nice (IUS is also not a bad call for a druid)

If your animal companion goes on it's own initiative instead of yours, Improved Init.

If not, Ability Focus: Poison, keeps that nice little ability more competitive, because his CON isn't growing fast enough to keep up with how fort save scales.

So far the Fleshraker has:
Improved Natural Attack (Claw) (already had)
Track (already had)
Multiattack (from animal companion)
Ability Focus (Poision)

Also, could he possibly wear barding? Or is that only for mounts?

All animals can wear barding, so that would be a good choice too. Since he can attack, he is also "trained for war" so no profs needed there.

Unless you give him the Warbeast template (and its from a horrible book so...) he isn't proficient in armor through being war trained. Leather, Masterwork studded leather or Mithirl Chain Shirt don't care though due to 0 ACP and all non-proficiency penalties being based on ACP.

This has been debated on a number of occasions. Everyone seems to have a different answer.

Definitely ask your gm the armor question. You as a druid can't wear metal armor, meaning it wouldn't be unreasonable for your animal companion to likewise be restricted. By RAW it's okay, but I'd rule against it as a GM, so definitely ask. 24 hours without spell casting and wild shape is going to be fairly rough. Leather is likely fine.

You could look through Magic of Incarnum for a soulmeld to take with Shape Soulmeld. IMO these two are the sweetest routes for a fleshraker:

Shape Soulmeld: Thunderstep Boots gets you +1d4 Sonic damage on all attacks at the end of a charge.
Open Least Chakra: Feet: Any creature you damage with that Sonic damage must make a Fortitude save with a DC of 10 + your Con, or be stunned for one round.
Bonus Essentia: You get 2 bonus essentia to invest. Putting it into Thunderstep Boots improves the damage by +1d4 for each, and if you have the previous feat, it will increase that Fort save DC by 1 each.
Shape Soulmeld: Astral Vambraces (http://www.wizards.com/default.asp?x=dnd/psm/20060217a) gets you DR 2/magic. If you have Essentia (you don't without a feat) you can increase this by 2 per essentia invested here.
Open Lesser Chakra: Arms: +2 Grapple from the feat and the soulmeld gets you one ability from the Astral Construct's Menu A selection (http://www.d20srd.org/srd/psionic/monsters/astralConstruct.htm), chosen daily, such as Power Attack or all-day (Ex) flight.
Open Least Chakra: Hands (don't take both of these feats; the meld's either bound to your arms or your hands, not both at once): Gain two slam attacks with base 1d6 damage.

Martial Study could also be cherry pick from another big pool of abilities, this time a martial maneuver, and Martial Stance can be taken after you have one maneuver. Wilding Clasps could be used with maneuver-granting items to replace the first step.
