Brief summary, new homemade god for a campaign setting.
Very new, previously an agent demi-god of Calistria (http://www.pathfinderwiki.com/wiki/Calistria), Cayden Cailean (http://www.pathfinderwiki.com/wiki/Cayden_Cailean) and Desna (http://www.pathfinderwiki.com/wiki/Desna) (Due to all possessing the Azata Subdomain, which if choosing domains based on alignment is the subdomain Erzaera would fall under {And an up and coming Cleric/super diluted relative, 12 greats and a few moveds has taken)

Before becoming a deity was a Noble Born Human Paladin 20/Cleric 20, worked as a sword for hire but only for good religious groups. Massive Invasion used as a ruse to attack key members of the city. Most close friends or relatives. Began uniting various churches that shared some similar viewpoints, led various attacks on evil nations and churches. City attacked while on crusade, razed, no survivors. Lost himself to fury, God's sent mortal vassals to try and calm his heart, he attacked without remorse. Direct divine intervention. His punishment was to serve the gods. Holds belief that all who are lost can be redeemed through action, speaks of the importance of family.

Domains

Subdomains
Defense (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/protection-domain/defense), Family (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/community-domain/family), Home (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/community-domain/home), Honour (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/glory-domain/honor), Leadership (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/nobility-domain/leadership), and Resolve (http://www.d20pfsrd.com/classes/core-classes/cleric/domains/paizo---domains/strength-domain/resolve).

The only thing missing is his favored weapon, in life he carried one of each given to him by the three churches. Calistrian Whip, a Cailean Rapier and a Desnan Starknife. However he himself does not possess a weapon. Ideas? Thinking about a sword that has a ring in the riddle so it holds different and can be spun, or a blade at the end of a rope to give some flexibility,

Considering his domains and backstory, what about using a Shield as his favored weapon? IIRC no diety has that as their favored weapon.

I second the idea of a shield. He could be barred from using weapons in general, even giving rise to an order of devoted martial artists.

And while this seems like an interesting idea, I think it needs more details. For instance, what is a penitent demi-god doing with the glory domain? What is his punishment, other then serving the gods? (Which in the past has been an honor for everyone but the Prince in Chains or whatever his name is, and he probably isn't enjoying the whole business very much) How did a paladin serve chaotic gods? Is he using some form of variant allowing this alignment? How did this demi-god end up serving three unallied gods, and grant domains that most of them don't have?

Again, it's a cool idea, but you could plug in, say, Iomedae, Torag and Sarenrae and the domains and concept seem to fit that better, as well as the LG alignment. Just needs some explanation of these particular powers and domains and how it fits the tri-fold dogma.

This is a neat idea, that I had not considered.

Those are his specific domains. He's become a full deity now as for why he has the domains he has, look to the subdomains.
Defense, Family, Home, Honour, Leadership, and Resolve.
A good family, a good army, a good team of any variety needs to have a good defense, a sense of family or connection, a home, a strong sense of honour, a good leader, and the resolve to get through the toughest of times.

As far as his weapon
Throwing Shield? (http://www.d20pfsrd.com/equipment---final/weapons/weapon-descriptions/throwing-shield)
Heavy Steel? (http://www.d20pfsrd.com/equipment---final/weapons/weapon-descriptions/shield-heavy-or-light)
Spiked Shield? (http://www.d20pfsrd.com/equipment---final/weapons/weapon-descriptions/spiked-shield-heavy-or-light)
Or is there some kind of shield attack I'm missing?

Throwing and Spiked shields are both variants on the base item, not new weapons in and of themselves.

I'd say make his favored weapon a Heavy Shield. Fits the paladin/cleric vibe.
