Does the class feature of this PR from Libris Mortis, that grant all undead you control +2 hit and +2 damage apply to your summons, more specifically your shadows, they do a d6 worth of strenght "damage" so would that be a d6+2 than?

It's ambiguous. It's either 1d6+2 strength damage, or 1d6 strength damage and 2 negative energy damage.

It specifically mentions that it does apply to creatures summoned via the class ability.

However, I would agree with ur-priest that the shadow would deal 1d6 strength damage and 2 negative energy damage much like a rogue sneak attacking with a ray of enfeeblement gaining extra damage from a non-hit point damaging spell.
