This is just for fun, it is not for an actual game.

Disclaimer out of the way, ON WITH THE TURTLES!

Currently there is a lack of "Turtle" races in Pathfinder (not counting the "plain-old" variety). The two closest contenders I have found are Nagaji (http://www.d20pfsrd.com/races/races-of-the-dragon-empires/nagaji) and Grippli (http://www.d20pfsrd.com/races/monsters-as-pcs#TOC-Grippli)
Nagaji are 'technically' more serpent-ish, but the description sounds about right:
Physical Description: The reptilian nagaji have scaly flesh—these scales are typically green... with colorful ridges of ...orange on their skulls or backs. Their ears and noses are flat, almost to the point of being nonexistent... Green 'skin', Orange/Brown 'shells', no Nose, no Ears. Sounds like a Turtle to me! They also have a Natural Armor bonus.

Grippli are Small Frogs.

If you feel like it, add the 3rd party Aquatic template (http://www.d20pfsrd.com/bestiary/monster-listings/templates/aquatic-creature-cr-0) to either of them.

I'm going to go with Nagaji for this. Stat adjusts are +2 STR, -2 INT, +2 CHA
I'll use a 20 Point-Buy for stats. And put them at 10th level, so there are two +1's from leveling.

NOTE: to avoid playing favorites Raphael, Turtles will be Raphael listed in Raphael Alphabetical order.

Weapon: Quarterstaff (Monk weapon, can Flurry)

Weapon Adept trades Stunning Fist for Perfect Strike, and Evasion for Weapon Focus and Weapon Specialization.
Normal Monk grants a Ki Pool (so does Ninja, but we'll use Monk/Wis as the base), which we can use to gain extra attacks when Flurry-ing.
We also get WIS to AC, +20ft. Movement, and 3 Bonus feats.

Ninja grants Uncanny Dodge, +2d6 Sneak Attack damage, and 2 Ninja Tricks.
Ninja Tricks will probably be Acrobatic Master, and Fast Stealth (spend Ki for +20 to Acrobatics checks, and can Run while Stealthed at no penalty, respectively).
As long as there is at least 1 Ki left, all Jumps are treated as Running Jumps.

Normal Monk grants a Ki Pool (so does Ninja, but we'll use Monk/Wis as the base), which we can use to gain extra attacks when Flurry-ing.
We also get WIS to AC, +20ft. Movement, and 3 Bonus feats.

You should check out the race Tortle (Dragon Magazine 315 p72). They are a bit more turtle like.

No reason they can't.
It's just that Two-Weapon Fighting and Flurry of Blows are effectively the same thing, so it doesn't pay to waste a feat.
They can still be holding/alternating two weapons (specialized materials/enchantments), but they don't have to.

Two Weapon Fighting gives an extra off-hand attack at -2 To-Hit
Flurry gives an extra attack at -2 To-hit, BUT it treats all Monk levels as having Full Bab.
So depending on the exact number of Monk levels, and how many feats you have to spare, and your Dex score.... Two-Weapon fighting 'might' be a strictly worse option than Flurry.

You should check out the race Tortle (Dragon Magazine 315 p72). They are a bit more turtle like.
Also uses the proper pronunciation according to some of the cartoon characters.

And in pathfinder flurry is treated like two weapon fighting. In both 3.5 and PF a quarterstaff likewise can be used as a double weapon if you have two weapon fighting.

Some thoughts:

- Michaelangelo at least should use Cha for his ki pool base, instead of Wis

- Katana is on the Ninja proficiency list, more accurate for Leonardo. Can get Flurry w/Katana by going Sohei instead of Weapon Adept.

- As stated above, Flurry in PF works identically to 2WF, so you will need two of each weapon for the turtles. Leonardo has the biggest challenge here; you could give him 2x Wakizashi instead of Katana, or Katana MH and Wakizashi OH.

- Other flavorful ninja tricks/rogue talents: Assault Leader (Leonardo), Powerful Sneak (Raphael), Offensive Defense (Donatello)
