Using The Unearthec Arcana 'Wild Shape Variant: Aspect of Nature' you give up the ability to to wild shape into animals, and instead take up various aspects of Nature. It uses up the wild shape ability usage
Would you have any problems with a character using this variant taking levels in the Master of Many Forms prestige class?
It's still a wild shape class feature, just a variant, right?

Emphasis mine. Since it continues to say "Wild Shape", I'd think it qualifies.

Just to be sure, are you aiming to combine Wild Shapes with simultaneous uses of Aspect of Nature? That seems to be your aim, and if that's true, it's an interesting idea, if only the rules are a bit ambiguous.

Yes that's the idea. I just think it'd be great to make anything 30ft faster, grow wings, become aquatic and get improved physical ability scores.
