How many times per day can a pathfinder Air elemental use whirlwind?

It doesn't specify in neither the Monster layout (https://sites.google.com/site/pathfinderogc/bestiary/monster-listings/outsiders/elemental/elemental-air/greater-air-elemental) nor the whirlwind (https://sites.google.com/site/pathfinderogc/bestiary/rules-for-monsters/universal-monster-rules#TOC-Whirlwind-Su-) explanation page.

I would assume it's not limited in uses, which makes sense for an elemental.

So the air elemental is required to end the effect and drop everyone after a few rounds (is that a free action or standard action?), then use up a standard action to start the effect again?

The effect ends on its own after those rounds. However, the Whirlwind entry says "up to 1 round per 2 HD" which implies that the creature can end it early if it wishes. Since neither activation nor deactivation has a specified action, both default to a standard (Whirlwinds are supernatural by default, including those of the air elemental.)

The drawback of having a duration on an at will ability is that every few rounds the air elemental would pay his turn if he wants to start it up again. That's not free when he could be doing other things.

Yeah, it's a trade-off. Of course, since all it has to do to attack someone with it is move over their square, it's not losing that much. Standard to turn on, move action to ruin someone's (or multiple someones') day.
