So, I was doing some reading about Dwarf Fortress, and I found a report of a necromancer coming back as a ghost and actually reanimating his own dead body. Would it be possible to do that in 3.5? I would prefer to bring it back as an intelligent undead, not just a zombie. Is there a rule that says this can or can't be done? How would spell casting work? Would the body retain spell casting abilities, personality, etc?

This sounds very interesting!
I am not sure if it would work with intelligent undead though. The fluff text for most undead hints that the person that becomes the undead is the actual mind of the undead, just perverted and twisted by the negative plane.

Mindless undead though is a different matter.
As far as I know It should work.

I am AFB right now so this is as far as i can help you.

RAW I believe you are correct, undead creatures can't be animated as another type of undead but if you become a ghost your corpse isn't/wasn't an undead creature so you should be able to animate it.

RAI, I would say it would work for mindless undead but not for intelligent undead.
