Can a Scroll of Permanency be used on a Spell-like Ability?

By RAW, permanency only works on spells, not the effect.

Presumably it wouldn't be insane to talk to your DM about allowing permanency to affect any (Sp) effect that duplicates an allowable target spell for permanency.

You'd still have to worry about spending enough money on the scroll that it contained enough XP and caster level to pull off the effect you wanted, much less the risk of getting your permanency dispelled, so I don't see it as game breaking -- and if it was a real problem, you could always just buy a scroll of the spell you wanted to make permanent to go with your scroll of permanency (100% RAW legal, as long as you can make both scrolls work).

So yeah, talk to your DM, but worst case should be having to buy a scroll of the spell you want permanent.
