Ok folks so I have always liked the idea of a transmutation specialist. I know that conjurers are way more powerful but I think this would be a lot of fun.

A few things that can be added
for feats he needs spell focus transmutation and ability enhancer. Ability enhancer is a feat out of the dragon compendium that adds +2 to any stat boosted by a transmutation spell.

any other feats abilities classes prcs are welcome. Thanks for your help everyone!

The Minor Shapeshift reserve feat from Complete Mage is pretty neat. As long as you have a spell of the Polymorph subschool available to cast, you can spend a swift action to gain one of multiple different bonuses that lasts for a number of rounds equal to the level of the highest Polymorph spell you have available, though you can only have on active at a time. All the bonuses are pretty nice for a single feat, and if you don't need to spend your swift actions on anything else (you probably won't until you get a lot of Quickened spells), you can use the feat every turn to gain, for example, a pool of temporary hit points equal to your level that replenish every round, or a 5ft. boost to speed. The feat also increases your caster level for Polymorph spells by one.

From the same book, there's the Master Specialist prestige class. Its Transmutation-specific abilities aren't that great, but it's really easy to qualify for and can be used as filler for any empty levels in your build. You can enter it after just 3 levels of Wizard.

The variants for transmuters presented in Unearthed Arcana (also found in the SRD (http://www.d20srd.org/srd/variant/classes/specialistWizardVariants.htm#transmuterVariants)) have always looked interesting to me. However, I have no experience with actually using them.

First off, your initial point is flawed, at some levels transmutation is much better than conjuration, I personally find them tied, as do many others.

Secondly, if you can afford to give up your constitution score, there's a feat in Dragon 312 called Fell Energy that boosts your numerical bonuses from every spell by 2 (for the cost of a level of metamagic, not too bad for low level buffs, or Draconic polymorph).

Thirdly, take Incantrix if you can, persist on your buffs will be amazingly useful.

The sudden shift alternate class feature in PHB2 (I think) is also an option.

For trading away your familiar, you can gain another movement method (Climb, Fly, etc.) for a single round, Int times a day. It's decent if you don't want to bother with a familiar.

Many of your spells will be buffs. Many buffs effect others as well. Consider a warweaver 5. This will turn all those tasty transmutation buffs into mass versions effecting the whole party, up to 5th level spells.

Uncanny trickster 3 can expand it to 7th level spells. Legacy champion can get you to 9ths.

Also being able to spend a single action to cast bear's strength, bull's endurance, cat's grace, blur, and fly on the whole party and still having an action for haste is great beyond words. Trade scribe scroll for improved init and get nerveskitter to make sure you go first.

why wouldn't you just take 5 levels of legacy champion?

I should have been more precise in my wording.

Take ETHER uncanny trickster 3 for 7th level spells OR legacy champion 5 for 9th level spells. Do not waste your spellcaster levels going uncanny trickster 3 / legacy champion 3.

Mixes well with 5 levels of abjurent champion to round out the build.

Trasmuter 3 / master specialist transmuter 2 / warweaver 5 / legacy champion 5 / abjurent champion 5

Ban necromancy and evocation.

Illusion has some nice buffs, keep it around. If focused specialist ban enchantment.

it would be pretty sweet to drop a bite of the werebear on the whole party.

Is there a build for warshaper mystic theurge?

Now that I think about it I am almost certain there is an it is probably horribly convoluted.
