Ok DFA breath weapon whilst underwater...

What happens?

Now what happens if the DFA can breath underwater?

Works as normal. Only fire has special conditions when used underwater.

The one D&D ability I know that even mentions lightning underwater is the Binder vestige Focalor's Call Lightning ability, which specifies that it work's fine. Like a DFA's breath, this is supernatural lightning, so I guess you can just say it's magic and handwave it.

It's answered as part of the Underwater Combat (http://www.d20srd.org/srd/wilderness.htm#underwaterCombat) section:
Nonmagical fire (including alchemist’s fire) does not burn underwater. Spells or spell-like effects with the fire descriptor are ineffective underwater unless the caster makes a Spellcraft check (DC 20 + spell level). If the check succeeds, the spell creates a bubble of steam instead of its usual fiery effect, but otherwise the spell works as described. A supernatural fire effect is ineffective underwater unless its description states otherwise. The surface of a body of water blocks line of effect for any fire spell. If the caster has made a Spellcraft check to make the fire spell usable underwater, the surface still blocks the spell’s line of effect. No other types of spells or supernatural abilities are affected unless they say otherwise. So a Fireball spell or spell-like ability requires a spellcraft check to use. A supernatural fire breath weapon is ineffective. Any other type of magical effect works just fine - so Resilient Sphere, a Lightning-based breath weapon, Lightning bolt, et cetera work fine - as long as you can meet the requirements for casting it (such as "speak in a loud voice" for any spell with verbal components).
