Right now, it seems like only humans are half-breeds. I'm going to look at all the possible combinations with the basic races, since it is fun and creates more verisimilitude. I'll also edit the standard Half races. First post is dedicated to humans.

(All human halvsies can pick any class to be favored. Half-elves still have no multiclass penalty.)

Human-Orc: +2 Str, -2 Wis, -2 Cha. As Half-Orc, but gets a fighter bonus feat at first level and four extra skill points, (though you don't get the extra 1 skill point per level of a human.)

Human-Elf: As Half-Elf, except the saving throw bonus becomes a flat +2 Will save. +1 Initiative. Gain 6 Skill Points at level one and an extra 2 skill points every level.

Human-Dwarf: No stat adjustments.
Bonus Feat: Toughness.
Weapon Familiarity: Human-Dwarves may treat dwarven waraxes and dwarven urgroshes as martial weapons, rather than exotic weapons.
Stability: A Human-Dwarf gains a +2 bonus on ability checks made to resist being bull rushed or tripped when standing on the ground (but not when climbing, flying, riding, or otherwise not standing firmly on the ground).
+2 racial bonus on saving throws against poison.
+2 racial bonus on saving throws against spells and spell-like effects.
Low-Light Vision
Human-Dwarf base land speed is 20 feet. However, hill dwarves can move at this speed even when wearing medium or heavy armor or when carrying a medium or heavy load
Gain 4 Skill Points at level 1 and an extra skill point each level

Human-Gnome: No stat adjustments
Small
Human-Gnome base land speed is 20 feet.
Low-Light Vision
Weapon Familiarity: Human-Gnomes may treat gnome hooked hammers as martial weapons rather than exotic weapons.
+2 racial bonus on saving throws against illusions.
Pick two of the following abilities to cast once per day, Speak with animal, (only burrowing animals with 1 minute duration,) Ghost Sound, Prestidigitation, or Dancing Lights. Save DC is Cha based.
Gain Spell Focus: Illusion and Jack of All Trades as bonus feats. Gain 4 extra Skill Points at level 1, (though no additional skill points at other levels.)

Human-Halfling: Use Strongheart Halfling.

Orc-Elf: +2 Strength, +2 Dex, -2 Wis, -2 Cha
Darkvision
Automatically proficient with the Longsword, Longbow, Composite Longbow, and any weapon with Orcish in the name. If you gain proficiency in any of these weapons, you may gain Weapon Focus as a bonus feat for that weapon. You can only get this bonus feat once.
+2 racial bonus to Spot, Listen, and Search.
Immunity to sleep spells and similar magical effects, and a +2 racial bonus on saving throws against enchantment or compulsion effects
Favored Class: Fighter

Orc-Dwarf: +2 Str, +2 Con, -2 Int, -2 Wis, -2 Cha
Orc-Dwarf base land speed is 20 feet. However, hill dwarves can move at this speed even when wearing medium or heavy armor or when carrying a medium or heavy load (unlike other creatures, whose speed is reduced in such situations).
Darkvision.
Treat any weapon with Orc or Dwarf in the name as a martial weapon.
Gain a +2 bonus on ability checks made to resist being bull rushed or tripped when standing on the ground (but not when climbing, flying, riding, or otherwise not standing firmly on the ground).
+1 racial bonus on saving throws against poison.
+3 racial bonus on saving throws against spells and spell-like effects.
-2 to diplomacy, gather information, bluff, and perform
Special Rage; Once per day, an Orc-Dwarf may fly into a special rage as a swift action. This rage only lasts 2 rounds but otherwise functions as the Barbarian's rage class feature. If the Orc-Dwarf is a barbarian, he/she may spend their use of special rage to fly into their Barbarian rage as a swift action, (they may only do this once,) or they may gain an extra use of their rage ability.

That's a lot of skills. Way more than a human in the moderate to long term.

Hill dwarves?

Again, hill dwarves?

It's Antaeus.

Once per day? Once per lifetime?

Sorry, as you can see I am still making these. A lot of it is copy and paste, hence the hill dwarves. Once per day was my intention. Obviously, a lot more are on the way. That's too many skills, yeah. I haven't balanced them that well yet, just trying to blaze through them. I am trying to make them as good as humans, though. So thanks for the advice, I'll rework it.
