I found this (https://www.wizards.com/default.asp?x=dnd/lists/class) list but it's missing at least Psychic Rogue. I mean, I'm sort of a noob at D&D so I can't think of that many base classes off the top of my head, but I'm assuming since there's one missing there are probably more. My google-fu can't come up with a better list.

Anyone know of a complete list of (not 3rd party) base classes?

This (http://www.minmaxboards.com/index.php?topic=8740.0) is probably your best bet.

Actually, this (http://en.wikipedia.org/wiki/List_of_alternative_Dungeons_%26_Dragons_classes_( 3rd_and_3.5_editions)#3rd_and_3.5_editions) is.

When you say "psychic rogue" do you mean Lurk from CP? Psychic rogue doesn't ring a bell for me but the list seems quite legit.

That's missing Dragon magazine.

The lurk and the psychic rogue are two separate classes. The psychic rogue (http://www.wizards.com/default.asp?x=dnd/psm/20040723b) was put up on the mothership as part of The Mind's Eye article series, not too long after the Expanded Psionics Handbook was published.
