Grapple and Coup De Grace

Is their anyway to deliever a Coup De Grace to an opponent that you have pinned through the use of grappling?

Does having a natural weapon help in this case also?

No. A pinned character is immobile, not helpless, and thus can not be Coup de Graced. Further, performing a Coup de Grace is not on the list of actions available to a character that has another pinned.

The Justiciar and Reaping Mauler prestige classes get abilities that let you render an opponent truly helpless in a grapple (Justiciar can tie them up with ropes/manacles out of a pin, Reaping Mauler can choke them unconscious), which will enable you to coup, but you'd still have to break the grapple to do so.
