I'm planing some homebrew, and I need to know how to apply the Augmented Subtype correctly. Pleas help.

It has no inherent statistical effects, and simply means that it was originally a different type (e.g. Half-Dragon is a Dragon [Augmented Humanoid])

But which type do you use for HD, BAB and skill points?

The Augmented subtype means you use the original type for HD, BAB, and skill points. I talk about it a bit in my Monster Handbook, but that's the gist of it. You get the Features of the original type but the Traits of your new type.
