So, in reading up on the Tomes of Clear Thought, Understanding, and Leadership & Influence, I noticed...crafting them is not at all less expensive. On the +5 ones, you save...maybe 6K crafting. Does anyone else think that's strange?

Nope. Remember, you are using Wish/Miracle to create it, and that requires 25000 per casting, so for +5 you are paying 125 000 in diamond dust just for components. The actual book and whatnot aren't that expensive.
Edit: this applies to all item crafting. Any item that has spell effects that require expensive material components have the material cost added to the normal crafting cost. Just look at the price difference between a wand of stoneskin and any other 4th level wand.

That's true if the item is essentially recreating the prerequisite spell (like tomes and wands and others), but not necessarily if it's doing something that's only vaguely similar (like Apparatus of the Crab).
