if using rapid strike to enhance a pair of natural attacks that are already secondary do they have a -10 penalty? or just stay at -5? for the extra attack.

Yes. Penalties and bonuses are cumulative, so the first secondary natural attack would be at -5, and the second secondary attack at -10.

Bite +10 and 2 Claws +5

Rapidstrike applied:
Bite +10, and 2 Claws +5, and Claw +0.
