Is there some kind of chart or table that shows exactly what spells are affected by shooting into Melee and what isn't?

It causes constant squabbling in my group and I just want something we can all reference without arguing.

I'm not entirely certain if I understood your problem, so this answer might miss the board completely. That said:

If the spell in question calls for a ranged touch attack it is resolved as a regular ranged attack vs touch ac, with all the inherent benefits and drawbacks of making ranged attacks. That includes provoking attacks of opportunity, penalties for shooting into melee as well as the soft cover rules.

If it is a problem that arises often I'd suggest the spellcaster in question change his loadout to spells that don't require attack rolls, or picking up the Precise Shot feat.

If the spell requires an attack roll and its range is greater than Touch, its a ranged attack roll, and takes the penalty.
