I recently heard of a glitch in Just Cause 2 in which all vehicles and people vanished, creating a desolate world ripe for exploration. Are there any games where the player simply is allowed to explore a "silent world"? Where there isn't anyone else, where there are no allies or enemies, just one man and a vast world? Thanks!

There's Shadow of the Colossus, which is pretty open like you describe. You have a horse, and there's some colossi, but other than that its pretty empty, and very large.

Kairo...a puzzle platformer of sorts. Really hard to quantify what it's like. Minecraft on Peaceful setting. Universe Sandbox...is exactly how it sounds.

While I suppose it's not really a post-apocalypse world, I think Journey (http://www.youtube.com/watch?v=_mF8KkDiIdk) might qualify.
