So I'm going to be running a Pathfinder game & I need to stat up an NPC leader who is a spellcaster, or gish. He's in charge of a company of soldiers.

You lose a Domain, only get Light Armor prof. and have weakened Channeling, but you get full "bard" progression for a variety of Bard Songs.

Any arcane options?

Other than straight Bard? Or a Buff focused Wizard?
Not so much...

Thought about Witches, but their "bonus" Hexes are few and far between.

None of the arcane classes (other than Bard) get much of any "leadership" type support.
And I don't think there are any Casting PrC's that would help either (might be wrong).

How about taking the Magus. Has both melee capabilities and wizard casting. Change up his class skills to suit your needs. And away you go.

if the company specializes in siege warfare, there is the Siege Mage (http://www.d20pfsrd.com/classes/core-classes/wizard/archetypes/paizo---wizard-archetypes/siege-mage).

Remember that you can "re-skin" the bard. He could be using his oratory skill to provide sound tactical orders, instead of singing.

There's a Dervish of Dawn archetype for Bards and a few others that makes the bard combat-worthy while still casting spells and having good Charisma.
