For 3.5, there's also the Draconomicon, the Fiend Folio, the Fiendish Codices, and Libris Mortis.

EDIT: Also, are you looking for books that are focused on monsters, or that just have monsters in them? If the latter, then that's a lot of books.

Are you asking for books that have monsters, or books that are primarily monsters? There are quite a few good monsters in BoVD, for example (and some really terrible ones).

I guess any book with monsters in it, but books primarily about monsters are especially appreciated.

I guess the Expanded Psionics Handbook should be added.

Added a bunch of those mentioned.

There's also Monster Compendium: Monsters of Faerun, though it's 3.0.

Underdark is an early 3.5 Faerun book, with quite a few monsters- which could work well in non-Faerun games.

For PF, here (http://www.d20pfsrd.com/bestiary/tools/advanced-monster-search) are all the sources that contain OGL PF monsters (including some 3rd party books), and here (http://www.d20pfsrd.com/bestiary/bestiary-hub/monsters-by-cr) are all of those monsters sorted by CR:smalltongue:

3.5: ECS had some nice stuff, although some of them ended up in the later monster manuals...

3.0, the Epic Level Handbook also had some good monsters.

Also, the Book of Templates, while not technically a monster book, was great for making encounters.
