Southern Magician allows you to cast arcane spells as divine, and vice versa.

Mystic Theurge only specifies the ability to cast 2nd level arcane and divine spells.

I think you can see where I am going.

Does this mean you could essentially become ahead of the curve by going into Mystic Theurge after taking Southern Magician? Assuming Cleric 10/Mystic Theurge 10, would you essentially become a Cleric 30?

Nope. As Cleric is not an arcane casting class. It does allow for early entry though, as with alternate spell source.
