Out of curiosity, is there a limit as to how many alternate class features a character takes. Obviously the substitution level ones are exclusive to each other but what about the different specialized wizard ones? Could a character take both the chain of disbelief and illusion mastery variants?

As long as they don't trade the same thing yes, you can havel all the variants, ACF, substituion levels you want.

Unless your DM disagrees, there are no rules on limits. You can have as many ACFs as you have things to trade.

I would say you cant specialize in two wizard ACFs but i don't think there is a rule against it. Look in the section and see if it specifies that a wizard can pick one.
