How does one do this? Would that result in a grapple check?
Does the unwilling subject get any kind of save to resist being put into the bag?

Step by step how would this play out?

you couldn't resist if you walked through a gate to the astral plane, and that's what a bag of holding is, so there wouldn't be saves. As for forcibly throwing someone in, that's all for the DM to decide, though its probably a 2-man job with 1 person pinning the opponent, then the second holding the bag open while the first bear hugs him in.

make sure you remove all stabby and slashy items he has though, or you're about to lose a valuable magical item.

Even without removing stabby and slashy items, I would say that a person who hasn't got their mouth secured could almost certainly rip the inside of a BoH with their teeth if they really tried.

Of course, if a person inside a bag of holding knows what's going to happen if they tear it, they may not want to. Even asphyxiating may be preferable to being 'lost forever'. Of course, that also depends on just how RAW you're playing.
