so i'm having a little difficulty understanding how this spell works. if my deity's favored weapon is a light crossbow, does the effect come from my character's position at range, and would the attack be subject to the -4 penalty for shooting into melee and any cover/concealment effects in between?

What deity has a light crossbow as a favored weapon? Does your deity have a favored melee weapon? Just use that and not have the problem.

If you have to have it as a ranged weapon, I would say DM's choice. But since it doesn't have such requirements or issues when using it in the form of a melee weapon, I personally wouldn't punish someone for using a ranged weapon option. It feels like an arbitrary negative for largely no reason, and the choice largely is a fluff choice really.
