As part of the pestilence domain you gain a spell allowing you to infect someone with Lycanthropy of a type of your choosing.

Necromancy
Level: Pestilence 6,
Components: V, S, M, DF,
Casting Time: 1 action
Range: Touch
Target: Humanoid touched
Duration: Permanent (see text)
Saving Throw: Fortitude negates
Spell Resistance: Yes

You can cause temporary lycanthropy in a humanoid you touch.
A humanoid who fails the saving throw contracts lycanthropy, and the condition manifests with the next full moon.
Unlike other forms of lycanthropy, the effect of this spell can be broken by remove curse or break enchantment.
You can induce any type of common lycanthropy (and evil clerics frequently experiment with new kinds).
As a rule, the lycanthrope's animal form can be any predator between the size of a small dog and a large bear.
The source of the material component determines the victim's animal form.
(More information on lycanthropes can be found in Appendix 3 of the Monster Manual).
Material Component: A pint of animal blood.

Here's my question, what happens if you use the blood of an uncommon animal, say one with a special breeding template. would the lycan also possess the breed template as well since breeding is genetic?

Lycanthrope animal forms cannot have templates applied — that's a restriction in the Lycanthrope template itself. So no, this won't work.

The ruling for lycanthropes not having templates on their animals side comes from Savage Species page 144. The ruling also states they can only have templates that change their type from humanoid to non humanoid if they are a natural lycanthrope instead of an inflicted one.

I'd also argue that the wording of the spell says, "common lycanthropy." Something with a template wouldn't be common.

Still, your campaign. Feel free to go against RAW if it fits for what you want.

Lycanthrope:
The template list shows that several templates (celestial, fiendish, gelatinous, ghost, ghost brute, half-
celestial, half-dragon, half-fiendish, multiheaded, spectral,
and umbral) apply to humanoids as well as creatures of other
types. Lycanthrope, however, only applies to humanoids. If a
template changes the base creature’s type to something other
than humanoid, a lycanthrope with that template must be a
natural lycanthrope rather than an afflicted one. A half-
dragon, for instance, is immune to the curse of lycanthropy
because you cannot layer the lycanthrope template on crea-
tures with the dragon type. However, a lycanthrope and a
dragon can produce a half-dragon lycanthrope. Any other
template besides lycanthrope only affects the lycanthrope’s
humanoid (true) form. When it changes shape, a lycanthrope
follows the rules for
polymorph self.

what i am able to gather from this is i have to be humonoid to gain the lycan, and templates my humanoid has dose not shift over to the lycan. but what about changing the lycan, not the humanoid.

the spell also says "(and evil clerics frequently experiment with new kinds)." so it being common isnt set in stone, it all depends on the blood i use as a component. if i bread an animal to be difforent than the norm (with the aid of magic probably) but didnt change its type wouldnt it still work? kinda like using the blood of a hairless cat instead of a normal cat should give me a bald lycan.

The Curse Of Lycanthropy spell was updated in the Spell Compendium. Perhaps that helps to answer your question.

is there any other way of causing lycanthropy? maybe not in a player but in an animal? odveously it has to come from somewhere.

What about the Were Doom spell in BoVD? It technically only affects humanoids but that is a small adjustment.
