If a Monk trades away his Stunning Fist ability for something else (like Elemental Fist), and then later takes the Stunning Fist feat, which set of rules does he follow for determining how many Stunning Fist uses he has?

Stunning Fist equal to Monk level.

Special: A monk receives Stunning Fist as a bonus feat at 1st level, even if he does not meet the prerequisites. A monk may attempt a stunning attack a number of times per day equal to his monk level, plus one more time per day for every four levels he has in classes other than monk.

There's 2 sentences, one says Monk's (normally) get it as a Req-less bonus feat.
The other sentence says Monks get to do it # = Level.

You're good to go.

Also, you should note that there a bunch of similar Monk specific Pathfinder Feats that are offered as bonus feat replacements (usually as part of an archetype) that function really well just for Monks, even if you don't select them as a bonus feat replacement. Perfect Strike, Punishing Kick, Touch of Serenity, etc.

I really like Touch of Serenity. I'm definitely gonna stat out this villain bodyguard to be a Monk of the 4 Winds and a Maneuver Master. Spend 6 Ki points for 3 standard actions. Each standard action can be used for two Maneuvers, or a Stunning Fist/Touch of Serenity etc.
