Do the series of bite of spells in the spell compendium that grant a natural claw attack still allow the use of a melee weapon?

Yes. You will typically not be able to use both a claw and a melee weapon at the same time, but unless the spell says otherwise your hand remains a hand and can be used for anything you normally use a hand for.
